Alternative to Primary stage

To start off with, the Change stage is not restricted to any type of stage [Primary or Alternate]. It just takes you from one stage to another.
You are not able to change from the Alternate stage to the Primary stage because the Primary stage would have been marked as completed as soon as you leave from the stage. In the given scenario, we are trying to enter into a stage that is already completed. Hence a special configuration is required in Pega to enable a stage (Process in a stage) to be performed again.
When the above option is selected, we would be allowed to change between stages irrespective of its completion status.

Can we move back from Alternate to Primary?

No additional configuration is required. Just enabling that should be fine. Once enabled, Change stage smart shape in the flow rule does the rest.
We just provided you a screenshot with custom audit history to show you that we were able to change from Alternate to Primary stage.

If we disable the checkbox run-on re-entry will restrict the movement from Alternate to Primary?
I tried the scenario didn't found any difference by enabling and disabling the checkbox. :
